I grew up enjoying the movie the same way. I loved the games, so my mom recorded it on VHS for me before finally buying it. It's been a favorite ever since, though it's only the last few years that I've really gotten into it.
While I do agree that associating the film with the game can only hurt it when viewed as an adaptation I also feel that the connection, no matter how tenuous, makes it something special. It exists in a funny place between adaptation and stand-alone work.
I should also quickly say that Daisy was featured in Super Mario Land for the GameBoy, not Super Mario Bros. 3.

I am not that big into remembering characters in the games other than the main most seen ones. I have played many Mario games, but have never beaten any, unless Mario Kart 64 counts, and I don't think it does. I think Peach came in later, to be honest.
In the end, I don't care what anyone thinks, I will always love this movie, and continue to watch it every now and then. I actually like this movie more than playing the games, not kidding.
