It turns out that Daisy came to get the Marios because there's a new villain to deal with; namely Wart.
Using DNA from the Marios., he creates a pair of clones which he names Wario and Waluigi.

That's actually a pretty cool idea.

Heh, my fan script for a SMB Movie sequel follows that idea pretty closely. I should revise it *again*

I've also thought about Wart somehow turning Scapelli into a giant monkey, and Scapelli goes after Pauline because she's his ex and he wants to get revenge on her.

Here's a strange, bat-guano-crazy idea I had for a sequel a few days ago. It's one of those rare ideas I have that got me laughing out loud as I thought of it.
Okay, so, it's been a few years since the Super Mario Bros. defeated Koopa and saved the Mushroom Kingdom. One day, they found themselves in trouble with the people of Brooklyn, who blame Luigi for a rash of unusual deaths. Soon, Mario and Luigi find themselves working with the NYPD to solve this mystery, and the only link found so far is that all the deaths are heart attacks, almost as if the victims were literally scared or surprised to death by something. Things take an unusual, supernatural turn when they discover that the killer is a near-exact doppelganger of Luigi who likes to hide in mirrors and stare at people when they're not looking. Its gaze inspires a sense of ever-mounting dread and paranoia in its victims, and its sudden appearance in the mirror serves as the final blow. The Mario Brothers must defeat this enemy and restore their good name in Super Mario Brothers 2: Where's Weegee?

Your' idea sounds somethign how Miyamamoto would have imagined it, since he has stated he told the producers, not to make the movie a video game. What you just said, was exactly that.

I would use Wario, but I don't accept 'Waluigi' as a REAL Mario character. I have a feeling 'Waluigi' is just something Miyamoto jotted down on a napkin in a cafe, left in his coat pocket, somebody found it, and now we have to bear the humiliation of such a moronic character. I'm sorry, Wario works, but 'Waluigi' is not an acceptable character for me. However, this does lead to an interesting idea; what if when Wart clones the brothers, the one clone that is made from Luigi comes out a failure and has to be destroyed? That'd be appropriate. Plus, I think most people would be lost on a 'Waluigi' character in a movie, let alone a video-game.

Actually Wario wasn't even created by Miyamamoto, I believe it was the same guy who made Gameboy and Super Mario Land. Also if you ever noticed, Wario is never in any real Mario platforming games other than Mario 64 DS. Just to get technical....
